2000 600scxp engine swap

1989 safari 377. 2000 600 xc sp
Hi there im in need of some help lol. I have a 2000 600 xcsp and motor was removed due to coolant taking crank bearings out. It was replaced with a 2007 600ho carb shift engine they used only the engine it self and reeds and power valves . All other parts are 2000 xcsp including flywheel, cdi , carbs. Now its runing but seems to be lacking some power and its max at about 6000 rpm 60km and starts bogging down like it needs fuel? also idles but slowly chokes its self and kinda sounds like it misses and pops afterabout 1min .. so i guess i need some info ontiming? Cdi and flywheel? Carbs maybe?
 
I guess you need to research if the cdi is programmed properly for that year?
Flywheel, carbs??
I don't have specs in front of me for 2000 to 2006 600 models but I bet there's a lot different between the 2 ??
