03 550 super sport secondary clutch rubs against flanges and bolts

I have a 2003 Polaris 550 super sport fan. I had to rebuild the top end (gaskets and pistons) but went into the bottom end to check the bearings and seals which were all good. I put the engine back together, went through the carbs as the initial problem was it was idling very high and had low compression. When taking it a part, the gasket between the top half and cylinder was missing a section which pribabky caused an air leak and the high idle, but I put it back together and it still has a high Audi and now a scrapping noise. I looked around and noticed that my secondary clutch doesn’t stay in a fixed position it can slide up and down the jack shaft. Is this normal???

Up and down? Do you mean in and out? If it moves up and down that jack shaft bearing is most likely shot.
